No, the layers in AMT may be manipulated the same as any other file in ArchiCAD. However, be aware that the template itself refers to separate Hotlinked module files for the Interactive Legends. If you haven't updated the layer names in those files, when they are reloaded, the original layers will come back.
The simplest way to do this is to rename the layers in the template, then go to the Options menu > Element Attributes > Attribute Manager. Select the Layers tab at the top, and select all the Layers, then use the button to Overwrite the empty list on the right side. Use the Save As button on the right side to create an AAT file (an Attribute Manager file) with just those renamed layers. Then open each of the HLM files (the main Interactive Legend as well as the Office Favorites and Project Favorites), open Attribute Manager, then open (on the right side) the AAT file you saved, select all the layers, and overwrite them onto the left side (the actual PLN or MOD file).
After you have updated all of these files, you may then reopen the revised template file, and the layers will stick.
If you have previous project files that used these Hotlinked Module files, you should rename everything or put the new versions into a new location, so you don't mess up the earlier work.
